Papers: excellent tools to keep hold of my papers, make notes and synchronise my papers using mobileme with my different computers.
GPGMail: encrypts email using GPG nicely embedded in Apple Mail programme. 
MacJournal: a nice programme to make and keep notes on books, papers and talks, automatically synchronises with my other computers. 
Remote Buddy: great little app to make proper use of your AppleRemote.
Lyx: Word Processor using the TeX/LaTex engine.
